Well, the lower manufacturing process often refers to the smallest component within the processor. If every part of the GPU was indeed 40nm in size, you wouldn't even see it on the PCB! In most cases, such as with this particular GPU, the size is dependent on the amount of transistors within the GPU itself. As for the PCB, not only do the amount of NAND chips play a role in size, but power regulation components and various others do as well.
