Linux Getting Slower?!

Everytime I boot up my PC and go into the Linux OS, it seems like it is getting slower and slower after every use. Before, I could run UT2003 with lightning speed, almost loading maps instantaneously. Now everything is getting slower. It takes longer for Mozilla to start up, longer to complete a frame (in Windows it is an average of 5 minutes and 30 seconds a frame while Linux averages about 8 minutes a frame), and even audio players take longer. There has got to be some sort of maintenance that has to be run or something. I can not figure out what is making my system so slow.

Barton (Unlocked) 2500+ No OC

512MB RAM DDR 400 (running at 333)

Two HDD: one 40GB and one 80GB

Sound: Audigy ES

Video: nVidia 5700 Ultra
