One is a exe file, the other is a zip file containing the same exe file but compressed ...

The zip file contains just the binary file which is the bios file itself. This .bin file is to be used in conjunction with Winflash, if you decide to flash the bios in Windows. The exe is an executable which automatically formats a floppy and installs all the necessary files to flash the bios upon next boot (when you boot from floppy of course).
