Now, if you were adding hundreds of feet to the cable, I'd be concerned about the resistance of the wire and all that jazz... But this probably won't be any more than 6 inches, so no worries there. This is also a low-voltage application, so I wouldn't be concerned about arcing or anything else like that either. But since the mobo/CPU can pull a lot of current, you want to make sure that your connections are good. If they're not, you run the risk of heating up the wires, which might melt the insulation and start a fire.
But as long as you make a good connection, it's just like the original wire.
