I know it doesn't help fix your OS, but if all else fails, you could try Ariolic Disc Scanner. Works without a restart, and can be run off a USB flash drive. I'll never bother with chkdisc again.

Have you tried booting into safe mode to see if that will allow chkdsk to complete?
