Depends on the computer:

 

My main rig is on the desk

My secondary main rig is under it's desk

My server is on a bookshelf with no case

My work PC goes beside the desk or on whatever surface I can find a place to put it.

It depends for me, I use to put all my computers below me to warm my feet in the winter. These days however I put on the desk or next to it at eye level.

My desk has a cubby hole designed for large towers as it was made when the first pentiums hit the shelves. The towers were massive back then. (think gateway 2000. lol)

 

I cut a big hole in the back for the exhaust fans on the case.
